ford mondeo after flat battery?

After jump starting my car to charge the battery, the car began to stall as soon as clutch was depressed. The AA managed to sort this problem out, but now i have lost varoius functions in the car i.e 12 second delay on the interior light stays on, windscreen wiper work on normal, but not on intermittent on the automatic windscreen was. Its a 1998 ford mondeo 1.8 verona, zetec.
